I just started using Ubuntu. I installed CQRLog on Ubuntu 10.04. The DXCC Statistics report does not show the correct numbers for countries worked or confirmed for any band. I imported over 4000 QSOs from AA6YQ's DXKeeper program as an ADIF file.

DXCC Statistics
I have done exactly the same as you; imported my entire log from DXKeeper (which I found fantastic, except it doesn't run on Linux) and run Ubuntu 11.04. I haven't checked my DXCC score but aren't too worried because I am relying on LoTW for that in any case. I have spent loads of time just getting the basics up and running (like LoTW) and the power readings in the new log. I am still doing group edits to get those details squared away, so am not too concerned about DXCC just yet. That may come later, but so far I am delighted with this logging program as well as Ubuntu. Good luck with your migration; you'll be well pleased with the result and effort it takes, I am sure.
Do you have an example what QSO has wrong DXCC prefix? CQRLOG uses very good country resolution tables and I don't know about any problem.

The problem is that CQRLog apparently does not correctly count worked and confirmed DXCC Entities. The DXCC Statistics report for LOTW + Confirmed shows I have 130 worked and 88 confirmed on 160 meters. The correct numbers should be 127 worked and 119 confirmed. Every other band is wrong as well. I am a long time user of AA6YQ's DXKeeper program in Windows XP. When I installed CQRLog on my Ubuntu computer I imported over 4700 QSO's as an ADIF file.
