First: I have been having problems uploading log's to LoTW with TQSL. I noticed that there were two entries in the program listing. Thinking that that may be the problem, I removed one. That removed both from the listing. I used program manager to reinstall tqsl, and both listing were returned. What is the purpose of having two TQSL options?

Second: The problem trying to upload to LoTW occurs with the failure report:

There is a new version of TQSL avail, but so far I have not been able to install it.

This is my first attempt to migrate from Windows, and so far it has been going well, just need to get a few minor problems worked out.

Welcome to Linux world!
Unlike Windoze here are many different versions of Linux and they use many different versions of graphics. Without knowing your system the answer is more general.

You talk about "two entries in program listing". Does this mean startup menu, or what?
If you open command terminal, that may called also root console, command console etc. that look like old time DOS view you can check TQSL existence.
Just write "whereis tqsl" and press enter. If you add paramater "-b" you will see only the program, otherwise all tqsl related items like manual pages.

You should have only one tqsl program. You may have many icons and in startup menu there may appear several tqsl but all of them should point to same binary file that you get with "whereis -b"

When coming from Windoze it may take some time to get used to the linux way of having everything under "/" that is called directory root.
There is no "C:" and other drives, everything is under same view. Also all devices like com ports appear as file under directory root.

Then to your error list.
GTKWARNING is just warning and should not affect to program running. It comes from graphics that draws your programs window (may be called also as form) visible.
Linuxes have many graphics window systems. The old and working is X11 but now Wayland appers in many linux distributions as replacement.
They should be compatible quite well, but it has shown up there are some problems.

Besides windowing system different programs are made with different graphics drivers. Most common are GTK2 and QT5, now they have also upgraded to GTK3 and QT6.
So there are many things to cause problems.
After all usually all works, that may be a little wonder if we think how many different cases there can be.

If you log your qsos with Cqrlog you should not need to worry about tqsl if you have installed it from package and assigend your certificate(s) to it.
Then the qso uploading is handled via Cqrlog that willl call tqsl on background.

All you need to do is to set up your QTH name, the same you have used with tqsl certificate.
When you have Cqrlog "qso list" open you can select LoTw upload from icon, as well as LoTW download and same with eQSL, too

Usually you should select Tab "Upload to LoTW" and check "Export only QSOs wich have never been uploaded"
Then the main thing, that must be done only once, is to check that the QTH name in tqsl/station locations
is written inside quotattion marks of Cqrlog's window.
Usually Linux systems are case sensitive, but this is exception and "pori" works as well as "Pori" in my case. 
You may not touch anything else in that line. Just put your tqsl qth name between quotation marks.
If your tqsl qth name has two or more parts like "My home" I recommend to rename it in tqsl to be "My_home"
as spaces inside name cause problems here.

When that is done you just press button "Export & sign" and if no errors appear then press "Upload" and the job is done.
After you have worked more qsos you can do another upload, but the you just go directly to "Export & sign"  because
settings of QTH name has been already done.
